S1-Ii Late Initial

I have 3501 with S1-II,everytime i start the machine the scanner is very late for intial, i have red blinking on scanner and attention "close scanner door". But half hour after machine starts the scanner makes aome noise and it's back to normal.

Whats wrong with my machine?

How to disconnect the scanner from the machine, because i almost never use it anyway.

All interlock switch are ok, scanner just late initial randomly
